It seems the upgrade package I downloaded got corrupted during the download, and it has damaged portions of the board. For this end, we will be backing everything up and completely wiping the current installation. Once the old files are deleted, and the database emptied, we will install a fresh copy of SMF 2.0RC3 and I will import the backed up database. This should fix the problems, and we can get on with upgrading the board further.
We are sorry for the inconveniences this may cause, and I will endeavor to check any further upgrade and installation packages for corruption and other problems in the future.

Alright, so lets update the situation.
Q: What the hell happened?
A: Basically, as Nisorin said above. We did a clean install to fix everything that was wrong with the forum upgrade before. We backed up, and re-installed SMF. Everything went fine...till it came time to import the DB/backup. Nisorin's server didn't accept it in SQL import, and was too old to have the main import.
Q:So we lost our posts?
A: Thank god, no. To fix the issue, SP was moved back to my server. It's more newer... and has the import option. Only, more issues happened, and the DB was too large to import. (6,000 posts we have, so I don't blame it.) They won't up the file upload restriction, however they will import for us. So our posts are back.
Q: Where's the domain?
A: Nisorin has to cancel it on his side, and re-point it to the server here. Then SP will have its domain name back. It also won't be a subdomain, as it has its own cpanel/ftp/etc. But without the domain, the FTP isn't read. The domain will be back -- should be back, tomorrow.
Q:Will the forum go back down?!
A:Feel free to RP. However, as it is a subdirectory at the moment, due to the FTP issues. Expect one more install, and import later tomorrow, or whenever the domain is pointing back to here. Then it'll be moved to SPs own DNS Zone, and everything should be situated.
