The Virus had more experience than the HQ. The Virus had experience of infecting things, and went through MANY cases of resistance, including the the kind of resistance the HQ is using. The HQ, on the other hand, had only experienced the Virus ONCE. There were three problems with the HQ. First, for the HQ, there wasn't really much for the HQ to attack, except for the Virus' attempts of infection, and even then, there was not much to detect from that. The HQ could only detect that indirectly, as in see the RESULTS of the infection. But by then, it already be too late. The second thing is that is was not possible for the HQ to be faster than the Virus. The Virus had magic AND technology in it, as well as Elite Energy. This makes a very, VERY powerful combination, and there appeared to be no limit to how fast the Virus can be. The Virus was becoming so fast, that the rate increased EXPONENTIALLY, and even beyond that. The third is that, the HQ was changing, yes, but the HQ was changing semi-blindly, only on guesses on what the Virus would do next, and the effects of infection, because yes, there was no way for the HQ to detect that there was something there, except for the attempts of infection. The Virus' way of infection was undetectable until the infection has been done, as the Virus has made itself undetectable in every way. The Virus has made itself produce effects similar to Hikaru's displacement field, except that it wasn't a field, and that the Virus has removed its magical signature. That meant that the only way the HQ could tell that there was something there was if it was being infected. But by the time the HQ has been infected, it would be already too late, as the security system has already been breached.
